I am going to attach a Scanner to my register SE-S6000. I want to know if there are any important procedure before I attach it, because my User manual does not say anything about it.

This is normally a dealer function so they don't give you the setup info in the user manual.
There is a bit involved in connecting and programming, so it is best to look through the manual first to see how much you understand, then ask us any questions. you will need the programming manual.

There are 2 type of manual, Dealers manual and service manual. Which one is bst for me? Which one has all the programing information so that I do not have to look for answers programing my register?

It would be the dealer manual you require, the service manual would contain information about the hardware rather than programming information.

Yep, dealer one goes in depth on scanning. All the stuff they hide from the user ;-)

Also, you may need the programming manual for your scanner itself. this is normally a small thick book full of barcodes. It may be needed if your scanner has been setup for a different machine, or different types of bar codes in the past. It is not essential at this stage. Once you get the dealer manual, we can look into the scanner if the settings don't work. Just pm me if you need help with the tables in the book.
